I propose a timeline that discusses events by labelling them BC (Before Conquest) and AC (After Conquest.) However, in the case of our alternate history, the Conquest was conducted rather recently by Tytos Lannister, and not by the Targaryens.
Based on the information established so far, we know that the Targaryens existed in Westeros and had lands there before Tytos' conquest, and that their status was greatly diminished by Tytos after he defeated them. We can suppose that the Targaryens were the primary opponents to Tytos Lannister, and maybe Tytos even rose to power- not due merely to his own naked ambition- but also to resist the attempted conquest of unification by the Targaryen family. This would make the Lannister family widely regarded as heroes despite their conquest of the Kingdoms.
I have used the Targaryen invasion as the main point of divergence for the events of our story, although it must be assumed that the Houses became arranged differently than in the canon universe during the Age of Heroes and subsequent Andal invasion.
This is only a proposal. None of this is official.
PROPOSED TIMELINE
12,000 B.C. - The Bronze-Age First Men arrive on Westeros, and soon conflict develops with the Children of the Forest. This conflict is long-running.
10,000 B.C. - The Pact is made between the First Men and the Children of the Forest on the Isle of Faces. The order of Green Men is established to watch over the Isle of Faces and its weirwood trees. The First Men soon adopt the religion of the Children.
10,000 B.C. - The Age of Heroes and gradual establishment the Seven Kingdoms.
8,000 B.C. - Founding of the Night's Watch and the building of The Wall in the North.
6,000 B.C. - The Invasion of the Andals. The Andals come to Westeros first by the Fingers, and spent the next several hundred years conquering or marrying into the great Houses of Westeros. The Andals brought the 'new gods', though they tolerated the old. They are also responsible for bringing Knightly culture to Westeros. It is suspected by the Maesters of Westeros that the Andals invaded partly in order to escape the rising power of the Valyrian Freehold.
326 B.C. - The Valyrian Freehold establishes Dragonstone as their most distant outpost.
126 B.C. - When a prophet in their house foresees the Doom of Valyria, the Targaryens move their house to Dragonstone, bringing with them five dragons and four eggs.
114 B.C. The Doom of Valyria destroys that ancient and advanced civilization, leaving the Targaryens as the last Dragon Lords.

110 B.C. Aegon Targaryen is born on Dragonstone.
82 B.C. Aegon Targaryen, Visenya Targaryen, and Rhaenys Targaryen begin their Wars of Conquest. They split their forces, with Aegon invading at Dragons Landing and his sisters invading at Dorne. Their plan is to squeeze the Seven Kingdoms between them. Their initial attacks are formidable and successful, but the act of dividing their forces slows progress and makes resistance more successful than it might otherwise be. While it seems plain the Targaryens will eventually conquer the Seven Kingdoms, it does not happen quickly.
80 B.C. In an effort to consolidate their power, the Targaryens consolidate forces in Dorne, but this process gives the other Houses more time to build armies and defend against their conquest. Meanwhile, insurrections in Dorne occupy much of their time and attention. The Targaryens begin to spend as much time consolidating their power and ruling their lands as they do conquering new lands. The intrigues and guerrilla warfare conducted by the Dornish within the great cities of the Southern Kingdom prove impossible to defeat with Dragons, requiring a subtler approach- and time.
60 B.C. The Targaryens have become a stable power in Dorne, finally dispatching multiple rebellions and defeating numerous intrigues. Power begins passing to the next generation of Targaryens who strive to prove themselves on campaigns of conquest to the North.
16 B.C. The grandchildren of the original Targaryen invaders are now at the forefront of battles and wars of conquest that have reached the Trident. The complete conquest of the Seven Kingdoms seems imminent.
15 B.C. Tytos Lannister unites many of the unconquered Houses of the Seven Kingdoms in opposition to the Targaryens. His resistance soon becomes its own counter-conquest. His armies are able to deal with the Targaryen dragons by seldom massing in large numbers until sufficient 'Scorpions', or Ballistae, are available to properly cover his forces. Eventually, all of the dragons are killed, though the Targaryens are rumored to retain some unhatched eggs.
0 B.C. Tytos Lannister completes his conquest of the Seven Kingdoms, stripping the Targaryens of most of their lands and power, and reducing them to the status of a minor house. Tytos places the Capital of the Seven Kingdoms at his seat of power in Riverrun. Many Houses spend the next several years testing his strength, and he puts down several intrigues and small rebellions.
7 A.C. The Iron Island House Botley is suspected to be funding pirate raids against the mainland, and Tytos Lannister is confronted with finding a solution to the problem that will allow him to prevent what seems likely to develop into open rebellion if left unchecked. At about this time, the 25 year old Kennelmaster of Riverrun, Clegane, saves Tytos' life during a hunt, sacrificing his leg and three dogs to do so. Clegane is granted title and lands on the Iron Islands, and asked to swear fealty as Bannerman to the Freys, displacing the troublesome house Botley.
32 A.C. Clegane dies, and his eldest son Stavos claims the Clegane holdings at Lordsport, becoming the lord of Clegane Keep.
35 A.C. King Tytos Lannister dies, and his son Markas claims the throne. Many Lords of the Seven Kingdoms travel to Riverrun to pay homage to the new King and to secure their claims to power under the new leadership. (Current Year)
